Really cool little project! I'm able to use greetergtk with greetd to
log in to my account. However, I'm having a weird problem: the first
login session (after boot) is in QWERTY when I've tried to configure
everything on my machine to use Dvorak (both my TTYs and Hyprland are
configured for Dvorak). I noticed that after the first login that
greetergtk processes inputs according to the Dvorak layout so it only
acts differently on the first login (at boot).

Do you know why this would be happening and how I can fix it?

How do you launch greetd? You probably use sway or cage? In that case they should be also configured to use Dvorak.
