Hello,
I'm aware that markdown markup is rich-enough for (my) needs of
taking
notes. Moreover, I d o plan to use notes in writing content for
the Tiki
CMS which does support (commonmark) markdown.
However, I do wonder if by choosing to write notes in markdown
over
org-mode will I miss some features? Maybe not in the Denote
itself, but
in the additional packages in the Denote's ecosystem?

I think Markdown will always be good enough. It has enough features and
works practically everywhere. If you need to convert files to Org, you
can use Pandoc or write some script yourself.
Org's capabilities are nice for special kinds of documents, not your
average note. Think of cases such as writing a book/manual, maintaining
a list with tasks, doing literate programming... For those Org is better
than Markdown. Though if, as you claim, Markdown is enough for your
needs, Org will not give you anything more.
Taking a step back, all decisions involve trade-offs. Choosing a
technology today means that we might lock ourselves in to something that
may not be good enough in the future. But we cannot know what will
happen, while we have to act in the present. So we choose something that
has decent chances of remaining portable/interoperable and hope that in
that potential future there will be the requisite tools to convert our
data to whatever the new+superior standard is. Put differently, do not
let the possibility of a better future deny you the experience of a
decent present.

I was exploring some other options, but I believe you're right.

I agree and Denote is a great choice providing quite a high level
of
security future-wise. :-)
