Hey there! I have come in to talk about a weird error that in my perspective is happening on every Emacs version I run towards.
For background information: I have tried running Emacs 29.4 with PGTK, the most recent version on nixpkgs, and I have come across this bug too. I also tried using Emacs 29.4 with GTK on Qtile, same bug. This bug does not happen on -nw because I do not think spacious-padding targets the tty.
Using tab-bar-mode fixes this issue and I would like to use tab-bar-mode more, so I guess this is issue solved on my end? But we all know that it's just a workaround.
More info can be provided if need be.

No worries! Though note that I no longer use these mailing lists. I now
realise I forgot to delete them. Will do it shortly.
Anyway, to your point: could this be due to the tiling window manager in
combination with the default value of 'frame-resize-pixelwise', which is
nil?
By default, Emacs tries to set the frame size by counting lines and
columns, but on tiling WMs this can be a problem because they stretch
the window while Emacs wants to keep it at a different size. Then
spacious padding appears cut off as a result.
Does your WM support floating windows? Try it there as well.
